I just switched for Quicken 2007 and imported all my accounts. Now I am trying enter my mortgage payment into my checking account using a split. and sending each entry (principle, Interest etc) to the proper category. For the principle category I want to send that to my mortgage bank account register, so I select that [Mortgage bank] but it does not show up in the banks register. looking back at all the imported quicken entries, I did it the same as them, but still no luck. what am I doing wrong?

Unfortunately, CheckBook isn't capable of sending just one split amount to a particular account while other splits are excluded from the transfer—your Quicken entries may've been imported in a particular way because things already appeared separated out in Quicken, but newly input payments will need to be handled differently. So, basically, what may prove necessary is that the principal and interest amounts be input as individual entries. But, you can easily transfer the principal amount to your separate mortgage account by clicking the word "To" on the main area Entry options sheet and selecting "To Account", then choosing the mortgage account's name from the popup menu that replaces the regular To field.
