This can happen with damaged Audio CDs. If Audiobook Builder or even iTunes has problems reading a section of data, it will try its best to get a read and continue on. These trouble spots in discs can manifest in blank sections of audio. A good thing to do is give your discs a look over and wipe any obvious debris or smudges off them. If they are heavily scratched, you can get them buffed to try and eliminate the scratches.
