I'm using the trial and I've been converted an episode of a popular tv show to AppleTV format and it's working great, however, the file can't be synced to my iPhone. It says: "Episode" was not copied because the video format is not supported by the iPhone "Richard's iPhone". I encoded using h264, just like the videos I buy on iTunes.

Syncing to iPhone works great when I buy the same show through iTunes. What can I do to make my video work for both AppleTV and iPhone?

I noticed that the sizes are a little bit different. My video: 640x352, the one bought on iTunes: 640x360. I doubt it's the problem...

I would use the setting for iPod for TV. The Apple TV setting doesnt attempt to adhere to the requirements of the iPod. The iPod for TV setting uses 640x480 for the maximum resolution and will work on the iPod and the Apple TV.
